This error affects very little. Finding info on it online can be difficult, as it appears in a number of logs. It's been there for a long time without getting in the way. Annoying of course, but mostly harmless.

Probably it is time to drop autogen.sh. Most modern distributions come with autoreconf, which does the autogen.sh job. Usually, just a autoreconf -if works fine. Since this is only a developer concern, I think it is ok to limit the audience able to create their own configure script.
