The naga and jmol packages were retired a few months ago after being orphaned. This has turned out to be somewhat problematic for sagemath. For one thing, the lack of jmol is causing most of the documentation-building steps to error out, even for parts of the code that have nothing to do with jmol.
I've decided to bring these two packages back.
