In fact you should be able to override the wrapper.java.command in the config already.
In daemons->daemon->generatorConfigurations->generatorConfiguration->configuration
I added a property as a test:
<wrapper.java.command>hello</wrapper.java.command>
And my wrapper.conf looks like:
wrapper.java.command=hello
It seems that any property in the wrapper.conf file can be overriden in this way.
