Could you please try updating to the latest version of the maven clover plugin:
3.7. (We hope to be releasing version 4.0 soon.)

By default, Clover saves historical data to target/clover/history. You should
override this value by setting the maven.clover.historyDir property to a
location which will be persisted across cleans.
