If you would have read the whole message, the answer would be clear: “Note: if 
you are using an official release of Lucene, you can safely ignore this 
message.”

The message was for people who built their own Lucene 5.x or Trunk branch, not 
using an official release. The index format changed since 5.3, but now it 
changes again. In fact, only the post-5.3 format changed, which was never 
released.
