In my experience, there's two ways to automatically close the pull request:
1. including a comment: "This closes #5". (or whatever the pull request
number is) when applying the patch.
2. Using the command line to merge the pull request directly.
The advantage of the second approach is that the commit keeps the
contributor's name.
