So I will use the standalone one from:
http://airdownload.adobe.com/air/win/download/4.0/AdobeAIRSDK.zip
(url from installer config file).

My AIR SDK 4.0 does not have core.swc.  Did you install the Flex-compatible AIR 
SDK?  I think that's why they have to versions.  The default one is standalone 
and includes the compiler and some swcs and the Flex-compatible one is meant to 
be an overlay.
