I had the same problem with one of my databases (CouchDB 1.0.1). I was able to
work around the problem doing the following:
0. compaction failed
1. sudo /etc/init.d/couchdb stop
2. mv /var/lib/couchdb/mydb.couch.compact /tmp
3. sudo /etc/init.d/couchdb start
4. run compaction again (now it works)
