Thanks for you assistance Sateesh certainly got my understanding further. I had an offline chat with Paul Angus about this and he advised to create a brand new zone which picked up the correct switch.
On this switch I learned that I cannot use the portgroup we created, but just let cloudstack use the ones it creates. I hope this response may help others in the future.
