Months late to this party, but I do not believe there is a well-thought-out reason why Firefox does not support the MS certificate store. There are rationalizations, certainly, and those who make them probably feel they are justified--but the bottom line is that Chrome, Safari, and IE all support MS' native certificate store, and so should Firefox. In this case, yes: if all the other lemmings are jumping off the cliff, so should Firefox. Make it opt-in if necessary, but make it happen.
