migrate subclasses of BaseException to MgnlException

There are still some subclasses of the deprecated BaseException. The attached
patch makes them subclasses of MgnlException. It also regenerates the
serialVersionUID of all these classes because the class format changed and old
serialized instances are not compatible anymore.
