Problem after upgrading from 3.5.4 to 3.6.3

After upgrading according to the steps in the release notes for 3.6.0, using
magnolia-tools 1.0.4, I have two issues. First, when starting up the
application, catalina.out shows that we are starting 3.6.3, but it shows
Community Edition rather than Enterprise Edition (we do have an enterprise
license with you). Once the server is started, all pages show up properly.
However, when we go to /magnoliaAuthor/.magnolia/pages/adminCentral.html?, I'm
getting a 404 error. Get the same error when I go to [home]/magnoliaPublic.
