Ok, I think WTP create a copy of my repository.xml (located in
.metadata/...). This file is modified by magnolia but replaced by the
first one after restarting. Is it possible to configure WTP in order to
copy automaticaly in the first file the modifications done on the second ?

Very likely that your repositories.xml is reverted to the original one
(no workspaces Expression and Store)
