For historical reasons pt=pt-PT, as Portuguese from Portugal (pt-PT) is considered the mother language while Portuguese from Brazil is a variation/fork from Portuguese from Portugal. "pt-PT" is also the reference language for other countries like Angola, Cape Verde, Guinea-Bissau, Mozambique, São Tomé and Príncipe, Equatorial Guinea, East Timor and Macau ( https://en.wikipedia.org/wiki/European_Portuguese). If you base your decision on the number of users, then "pt-BR" should be your choice for "pt". The important think is to have a solution for the "pt" and give them a option more close to their native language, without having to keep another locale for this to work.
