You're not alone; every B2G build I've done in the past week on Linux has had this same problem. (I've tried a number of different revisions of Gaia and Gecko.)
There was a bug fixed I believe last weekend which was causing at least some of these symptoms. But it's been fixed all week. :-/ I don't know what's going wrong. My only advice to you would be to nuke all your object directories and start over. Some combination of ./repo forall and git clean might do the trick. Sorry I can't be more helpful.
