To me it looks like the Window manager warning is an effect of some other root cause which is initiated by rtkit-daemon.
On my laptop I get system sound notification randomly but normally minutes apart. When the system sound happens a bunch of logs are written to the system log (I have appended them below). The logs tell me that rtkit-daemon changes the priority of threads in process 4119, which is gnome-shell as you can see in the last log lines. Once rtkit-daemon has finished doing it's thing, gnome-shell produces a load of Window manager warnings about what looks like remapping key bindings to the same key binding. BTW the kernel logs something in the middle of it all about another process and I do see the kernel log every time this sequence of event happen.
