Thanks for the update, the description is a bit confusing now though. When you wrote 'the launcher icon' you didn't talk about the dock which is the default ubuntu configuration?

This should only happen if I manually select the "new window" action. The past behaviour was to restore back the last window used if there are instances already running. Hovering on the launcher icon should also show running instances but this no longer works. I can get the right behaviour back if I keep fiddling with the nautilus .desktop file but the bad behavior returns again if I restart my session without changing the .desktop file again. Please look into this as it got old really fast after upgrade.
