Here is the desired handlers.json file. Because you see no problems on a fresh installed machine, I try again on my fresh installed machine and I have some new information.
When using an external link (https:///... /file.pdf") firefox asks as desired. When I use a local file resource (from bookmark for example file:///.../file.pdf) firefox does not ask and opens it with the internal viewer.
