You reported this bug some time ago and there have been many changes in Ubuntu since that time. Your problem may have been fixed with some of the updates.
It would help us a lot if you could test on a currently supported Ubuntu version. When you test it and it is still an issue, kindly upload the updated logs by running only once in a terminal: apport-collect 1105322 and add any additional information that you think relevant. Alternatively, please confirm that this is no longer a problem and that we can close the report. If we do not hear from you the bug report will close itself in approximately two months time. For example, I check the "On start-up -> Continue where I left off" and when I reopen the "Settings" page it is not checked. When I check "Downloads -> Ask where to save each file before downloading," it also does not remain checked if I reopen the "Settings" page and I can't get it to prompt me for where to save downloads. Changes to the "Privacy" settings also cannot be saved, as only the first option remains checked at all times. Some changes seem to have an effect, such as the "Appearance" and "Web content" settings. Strangely, chromium's behavior seems to have little to do with what persists in the checkboxes. For example, I can't get "Offer to save passwords I enter on the web" to stick, but chromium offers to save passwords anyway. With the privacy settings, it seems to be using a prediction service although that option is not checked. Although I can't get the "continue where I left off" setting to stick, it continues where I left off anyway. The original poster in this thread suggests it has to do with a reinstall, but I have not reinstalled chromium.
