I'm facing the exactly same behavior on Ubuntu 16.04 since a few days.
Reset as described by Alex N. didn't fix it.

  Nautilus is losing focus when i try to rename a file or folder:

  Steps to reproduce:
  - Open Nautilus
  - Go to Home
  - Highlight a folder, e.g. "Pictures"
  - Press F2 or right click "Rename..."
  - Press any key -> Focus lost
