I've got this problem on Linux Mint 18 Xfce (sorry...), German keyboard, for kde based apps, ever since I upgraded from 14.04 to 16.04.
konsole and kate are the applications where it hurts most. Neither Compose key+accent+char nor typing the accent, then the char, work for me (I only need ^, ยด and `, which work fine in other apps. I'd like to be able to use regexes in kate and write the occasional French translation...). @Pierre: our problems appear similar.
