The issue is fixed in the current gedit version and in Ubuntu 16.10, it
might be worth a SRU to 16.04 though

  Gedit fails to close after saving a file

Bug description:
  When I edit a file and click 'X' to close the program, it asks me
  whether I want to save the file, which is okay.

  After the file is saved, it no longer exits the program, so if I still
  want to exit the application, I need to click the red 'X' again.
