This seems to be caused by xdg-open slightly modifying the link: $ xdg-open "magnet:?xt=urn:btih:9BE2..." results in $ transmission-remote-gtk "magnet:///?xt=urn:btih:9BE2..." which causes the problem mentioned. I'm using transmission-remote-gtk 1.1.1-1 from vivid.
