Unfortunately "dconf-editor"-method is just a temporary fix. Problem reappears after some time.

If the user unchecks "Show hidden files" -option from the "Files" -> "Show" -menu, they will disappear, but will appear again when "Files" -menu is displayed again. This never happened on Unity in Ubuntu 12.04, and as far as I remember, in old Gnome, too.
