I just updated to Christopher Townsend's repo. This update seems to have fixed the problem for me. It's only been five minutes, but I've tested the situations that were most frequently exhibiting this problem (editing files in Vi within Guake while using pageup/pagedown to scroll, and scrolling through my song list in Quod Libet and then making a different window active right after that.)
