Whenever someone initiates a Facebook chat with me I get two
notifications of the chat request. In the chat window two separate chats
are created. No matter which chat-tab I reply two, the other person's
replies come back in both tabs.

I ran apt-get remove --purge empathy, and then reinstalled and then
reauthroized my accounts, but the problem persists.

I am running Ubuntu 14.04 with Empathy 3.8.6
