In case anyone is reading these, I just wanted to add that it seems this problem is caused by that only new messages dropping into the Inbox are being monitored, and not any others that are diverted to other folders by Message Filters.

So I removed the Messaging Indicator altogether as it would be a duplicate of Thunderbird icon in the Unity Launcher, having seen that it also displayed new messages received. However, sometimes I don't see any number being shown after hearing the new message notification sound (and also seeing the notification message as well). And sometimes the number displayed on the icon doesn't accurately reflect the number of messages received.
