If the second monitor is disconnected, shut down proceeds as normal. To reproduce: setup dual monitors try to shut down the system I also noted this behaviour on 12.10 ubuntu, but have since reverted to 12.04 for a different reason. I have always noted this behaviour - it has never shut down properly with a dual monitor attached.
