I don't think this is unique to gnome. I have had this problem with
gnome in the past and, presently, with KDE.

It seems the desktop environments are missing something about informing
the x input layout about the layout change or maybe there's a bug in
xorg-server-input-keyboard.

Bug description:
  I have two keyboard layouts: English and Russian. When English layout
  is active, i can launch terminal by pressing Alt+Ctrl+t. When Russian
  one - i can't.

  It's not ok.
