Huh. If you set yourself to "Available" the bug appears; if you set it to "Idle", bug doesn't appear, but you can still chat. Might not be fixed, but at least that gives us more info as to what is going on. I will continue filing a bug report upstream and link back here.

If I open the bottom-right hand notification area, it shows the person's avatar and the number of missed im's. It also creates a new icon for empathy itself that seems to just bring the app forward. If I open the contact's chat log in gnome-shell, the unread indicator goes away and it shows the built-in chat log, but the empathy icon does not. If I click the icon, it opens the empathy window holding that chat, bringing it to the front. Expected: the empathy icon should never showed up, so only the built-in gnome-shell chat interface should be in the notification area. Other info: It seems that this only happens when empathy isn't in the front. It seems to be sending the receive message and respond message over (I'm assuming) dmesg or the like. This may be an upstream bug, I am not sure. I just updated to 12.04: Empathy is 3.4.1-0ubuntu1 gnome-shell is 3.4.1-0ubuntu2 Originally, I thought this was like bug #920382, but after rereading and reading up on #921168, I see it isn't. It seems to be a separate, if related, bug.
