With a functioning nautilus-folder-handler.desktop included in Precise's nautilus, this is fixed. If you still have the symptoms, you probably have old files in ~/.local/share/applications/ . Try cleaning that out, and remaking the associations you need. I had to. :)

What's not proper is that app becomes the default for opening 'Places and anything accessed thru Places', though not for dir.'s on the desktop. Ex. this line will open Places and therein with vlc inode/directory=vlc.desktop; Proper behaviour is restored when opening a folder thru the r. click -> "open with other application" and picking "Open folder" which creates ( or simply editing it so inode/directory=nautilus-folder-handler.desktop;vlc.desktop; Any add. 'open with's , add the .desktop to front of line and that app becomes the default, ect.
