I also find this annoying. Steps to reproduce:
1) connect to the freenode server with your username 2) the message indicator will immediately turn blue and indicate a new message But this message is only NickServ telling you that you are now identified etc. So you have to click on NickServ to bring up its window to silence it. This is somewhat annoying and may prevent other messages from being noticed, because the message indicator is blue as long as you don't click it...
