Unfortunately I'm not in a position to do a fresh install on this system. However, I am able to reproduce this 100% of the time.
I have noticed since I logged this bug report that it only seems to occur if I open Nautilus and other system apps immediately after logging in. Waiting ~5 minutes seems to consistently ensure it doesn't incorrectly detect the theme settings.
