Windows being too tall for a monitor are usually the fault of the application or toolkit. It's not like any of your monitors are low resolution, they're definitely not. So I suggest listing all the affected apps in case there's any commonality between them.
As a workaround, you can manipulate a window size and position without being able to reach its edges.
