I'm sorry, but I'm not sure if I understand what you mean by "not only after adding but continuing after a session restart using the indicator/keybindings and not the settings?"
Now I'm thinking maybe this is somehow related to the problem mentioned before, that sometimes the "Input Source in use" indicator changes, but the keyboard keeps behaving the same way. I'll check the gnome-shell list to see if I can add any information to a related bug, or maybe opening a new one.
