Oh, it looks like I was wrong then. There are two ways to get icons in the panel: via indicator-application and via the old X11 tray. The indicator-based tray is default if you have the standard panel configuration (with indicator-applet added to the panel). But it looks like you don’t have it, so the X11 tray is used instead.
