I haven't seen such behavior, except for the probably obsolete https://bugzilla.gnome.org/show_bug.cgi?id=730763. Mind you, I was using VTE and gnome-terminal from git, the rest from Yakkety.
Does this lag of 3-4 seconds appear suddenly at one point, or does the performance constantly degrade over time? One more thing I can think of is rewrap on resize, it's a slow operation. If you have an enormous scrollback buffer (maybe a million lines or more), resizing could be this slow. However, if I understand you correctly, you also see delays when you don't resize but normally use a terminal (execute commands and such). Am I right?
