You have been subscribed to a public bug:

When a user attempts to edit the application menu in Xubuntu he or she
cannot add items to most of the sub-menus in that application menu. Each
newly added item is instead added to the other menu, reguardless of
which menu the user had selected when they added the new item. It
appears there's no way to move items to a sub-menu that is not Other
through the menu editor.

Step to reproduce:
1. Right-click the applications menu.
2. Select properties
3. Under the "Menu File" section, confirm that the "default menu" radio button 
is selected.
4. Click the Edit Menu button.
5. Select a sub-menu (such as "Accessories") that is not "Other"
6. Click the "New Item" Button
7. Enter a program and program name, such as "xeyes". 
8. Click "OK"
9. (Notice that the program has not appeared in the selected sub-menu)
10. Select the "Other" sub-menu
11. (Notice that the program you just added has appeared in this sub-menu. You 
may have to scroll to find it)
