As I wrote early:
"I'm using English (default) and Russian layouts with toggle by "Caps" key. 
I've tried other toggle buttons (e.g., Ctrl+Shift) and I've checked xkb-data 
version 2.5-1ubuntu1 (precise) and 2.5-1ubuntu1.3 (precise-proposed). Both are 
affected."
  xkb-data in precise-proposed still has the version 2.5-1ubuntu1.3. - Nothing 
changed during last two weeks.

  I found a way to reproduce the issue:
  I'm using USB keyboard. Disconnect the keyboard's cable and reconnect it back 
always leads to override of "~/.gconf/desktop/gnome/peripherals/keyboard/" 
settings by mentioned in "/etc/default/keyboard".
  Attempt to change settings via GnomeControlCenter works until the next 
reconnection of keyboard (or reboot).
