Funnily enough, I've started seeing this again just in the last few days. The fact I'd forgotten about the problem suggests it must be intermittent.
Right now, I double-click a file in Nautilus which opens it in gedit, hit Ctrl+I to scroll to a given line in gedit, type the line and hit enter. Since Nautilus retains focus the whole time (even though gedit is above it in the z-order), this has the effect of renaming the selected file... I'm running gedit 2.30.3-0ubuntu0.1 on lucid. I'm not at my work machine right now so I can't confirm the repro steps, but I'm 95% sure they still apply.
