I have just done a fresh install. The only difference between this install and my previous installation is that I have mounted /home on its own partition, as opposed to having only a / partition. Both the Trash applet and Nautilus trash now are able to see and empty trash stored in my ~/.Trash folder.
The bug does seem to be that gnome-vfs sees the / partition as being a "rootfs" filesystem rather than "ext3" or whatever other real filesystem you are actually using.
