For some reason right now it all works just fine, both Vlc and Skype icons. I installed Apache2 package, mySql both server and client and Mysql administrator and Query Browse, and php5 and php5-xdebug. I also installed Kompozer and updated Netbeans and that is pretty much it. After restarting the computer the panel seems to work fine icons showing allright. I'll update with more info when I encounter more odd behavior.
