Public bug reported:

Binary package hint: empathy

Open a chat dialog window with a friend
Click another application (terminal etc) to focus on that
Click on the Empathy IM text entry box (or anywhere on the IM window)
Window will come to the front and the chat cursor will flash suggesting focus 
is correct BUT the window isn't in fact selected.
Workaround is to select the window with another method, eg. maximise the window 
or use <SUPER>+Tab
