I've had the same problem with missing MSN buddy requests ever Empathy became the default IM client in Ubuntu. I eventually switched back to Pidgin as a result. I recently upgraded to 10.10 and now I'm seeing the same problem again in the same version of Empathy you're using. I tried logging into live.com to see if I could accept the request there. I didn't see it initially, but after I responded to a menu item prompting me to specify my privacy settings, I saw the friend request in the online interface. Then I tried logging back into Empathy, and this time I got the notification that I had a friend request (or whatever Empathy calls it -- "subscription"??). The request dialog does not come to the front automatically, but you can get to it by clicking on the green envelope. That allowed me to successfully accept it.
