Removing ".local" fixed it for me. I think I finally uncovered what's been causing gnome-panel, compiz, and nautilus not to autostart. This has always frustrated me in the past and has caused me massive headaches -- it seems like it affects a lot of other people too. I wonder if this is what's happening to most of these people and they are simply unaware that removing applications from the menu will cause this problem.
