  Yep, feature not a bug!  It's not unique to gnome-terminal; most apps these 
days use a single instance for multiple windows,
indeed there have been a few apps that have been doing it for many years.

In many ways the problem is that xkill is too simple.  The force quit shouldn't 
happen unless the app is misbehaving and hence
well that's an app bug that you need a force quit (normally, unless you have a 
device/mount problem).
It's possible that it might be possible to make a smarter xkill, something that 
just tries to close the window less invasively, and only if that doesn't work 
then resort to the kill.
