I have similar problems with gnome-session-properties, and have repeated
it on four other ubuntu 9.10 desktop systems.

It appears that some edits to startup programs under "Additional Startup
Programs:" are not saved. This can be demonstrated as follows:

1. Start gnome-session-properties from System>Preferences>Startup Applications
2. Create a new startup program entry by clicking 'Add'. I used the following 
for the entry fields:
     Name: "test", Command: "myapp", Comment: "comment".
3. Click 'Add', then close gnome-session-properties by clicking 'Close'.
4. Re-open gnome-session-properties as in step 1.
5. Locate the test entry in the startup programs list and click to select it.
6. Edit the entry by clicking 'Edit"
7. Change the entry for Command to "myapp1".
8. Click 'Save', then close gnome-session-properties by clicking 'Close'.
9. Repeat steps 4, 5, and 6 to reopen the program's properties. I see that the 
command field is "myapp", I expect it to be "myapp1".

It appears that the change made in step 7 is not saved, when save is
pressed in step 8.

I find that if I save and reopen the edit properties for the startup
program after editing in step 7, then continue with step 8, the problem
does not occur.

I've only experimented with the command field, I've not tried with name
and comment.
