Like I mentioned in an earlier comment (with examples screencast) these
apps should make use of the "replace" or "append" feature of notify-osd.
Examples (in C, C# and Python) how to do that an upstream developer can
find in notify-osd trunk under...

./notify-osd/examples/update-notifications.[py|c|cs]
./notify-osd/examples/append-hint-example.[py|c|cs]

I'd say in general apps, which are not IM-clients (à la empathy or
pidgin) should use the update/replace feature of notify-osd.
