Ok, I figured out what I was missing: Alacarte showed the "Software Store", but over on the right hand side, after Applications (ie not in any of Applications's immediate subcategories). Because it was showing in the main menu as a top level (between "System Tools" and "Places") I had been looking on the *left* hand side for the menu entry to uncheck.
So, not a bug, though perhaps it could be taken as a suggestion on the discoverability front.
