Thank you for your bug report. It seems upstream are using different GConf keys for the touchpad settings now, so gnome-mouse-properties is modifying the wrong keys. We need to port gnome-mouse-properties to the new keys and also make sure gnome-settings-daemon migrates existing configs.
I don't have a touchpad to test this on, although I can largely test the profile migration.
